Just wondering what the differences are between a short shaft and long shaft (other than the crank-shaft obviously)?
Is there an advantage over one or the other?
It was long shaft first which was then replaced by the short shaft yeah?
Roughly what year did the short shaft come out?

Neither is better, inside the engine they are identical. The short shaft has only been supplied to Australia, beginning about 1994. In all other countries the KT100s is run with a clutch , and so the long shaft was retained to fit a wide range of both dry and oil bath clutches.
